I'm having the same problem with a dual boot. I had this problem with the alphas but not since the beta came out. It's scary at first to see those dire warnings. I think if you use the manufacturer's utilities and they say everything's okay then not to worry. Of course it's always a good idea to stay backed up anyway. Similar issue here.
